Borneo Divers (founded in the 1980s) runs the 4-star Borneo Divers Mabul Resort on Mabul, about 15 km from Sipadan, and the Mamutik Island Lodge near Kota Kinabalu. Its site says the company runs snorkelling and diving trips to Sipadan and offers professional courses; it does not describe the permit terms.
